Are you looking for a meaningful job as a (junior) researcher and are you passionate about the research area of ecological genetics? Our team Animal Ecology (AE) at Wageningen Environmental Research (WENR) is hiring a hardworking and committed (junior) researcher molecular ecology.
Our Ecological Genetics Laboratory uses a wide range of DNA-based tools for answering applied ecological questions related to conservation and management of biodiversity. Besides studying the (genetic) viability of wild populations, we focus on methods to assess patterns in biodiversity across natural and agricultural ecosystems in present and past. We seek to maximize the use of non-invasive sample types (e.g. faeces, egg shells, buccal swabs, timber, biofilms), gaining valuable information from these challenging samples that typically contain low amounts of degraded DNA. We are increasingly specialized in and equipped for analyses based on environmental DNA (eDNA from soil, water or air samples) as well as ancient DNA (aDNA from archaeological contexts).
To fortify this line of research, we are hiring an academic researcher with a passion for molecular ecology. A candidate should be familiar with modern workflows for eDNA analysis based on high-throughput sequencing (HTS; metabarcoding, metagenomics), specializing in bioinformatic analysis of HTS datasets. Besides performing bioinformatic and statistical data analysis , you will use your knowledge of the opportunities and challenges of eDNA and aDNA to plan and coordinate genetic laboratory work within wider multidisciplinary projects, and to acquire and coordinate your own dedicated genetically oriented projects.
Function Requirements
  • An academic level of working and thinking. MSc or PhD in molecular ecology (preferred), biology, biotechnology or forensic science.
  • Acquaintance with the required conditions and protocols for sampling, storage and lab analysis of environmental DNA and/or ancient DNA
  • Demonstrated experience with eDNA metabarcoding and/or metagenomics workflows, including methods for DNA extraction, PCR amplification, NGS library preparation and high-throughput sequencing (Illumina, Nanopore)
  • Demonstrated expertise with standard bioinformatic pipelines for analysis of high-throughput sequencing data (e.g. DADA2, Qiime and/or OBItools), with sufficient flexibility to explore and implement future alternatives.
  • Programming experience in R and Python, and experience with running (parallel) jobs on computer clusters.
  • Familiarity with population genetic laboratory and statistical analyses based on SSR and SNP markers is an advantage
  • Well-developed communication skills and enthusiasm to be part of multidisciplinary project teams
  • Client oriented mind and eager to do contract research
  • Demonstrated experience in project management and acquisition is a plus

We are looking for a PhD student (AIO) with great interest in applied physics, chemistry and in pushing the boundaries and capabilities of modern microscopy, nanoscale chemical imaging and spectroscopy in order to allow new discoveries on biomolecular phenomena at the base of life and disease.
During this Project, the PhD will work two-folds on: i) the development and application of Atomic Force Microscopy (AFM) based mechanical and spectroscopic modes; ii) the interdisciplinary application of these methods to solve fundamental problems in Chemistry and Biology. The first objective will focus on high resolution AFM and the development of the capabilities and sensitivity of infrared nanospectroscopy (AFM-IR) in air and native liquid environment at the single molecule scale. The second objective will focus on demonstrating that these new technological advances allow to answer unsolved and puzzling questions in biosciences, such as unraveling the physical chemical determinants of protein condensation and aggregation in food, cell function and malfunction.
The PhD will work in the laboratory of Nanoscale Microscopy and Spectroscopy (NMS) lead by Dr. Ruggeri, which is part of the chair groups of Organic Chemistry and Physical Chemistry. The PhD will work in team with another PhD that will focus on applied Chemistry for the nanoscale chemical characterisation of functional polymeric materials. The PhD will have access to a unique, cutting-edge and world-leading laboratory of scanning probe microscopy, including several high-resolution AFMs and AFM-IR systems. This cutting-edge facility in combination with the interdisciplinary backgrounds of the 2 PhD projects will assure the successful development of the project.
This PhD position opening is also placed in the frame of the collaboration between Dr. Ruggeri, Wageningen University and Bruker Nano Surface (USA), which will provide fundamental engineering support to develop nanoscale infrared spectroscopy. The PhD will have thus the opportunity to work at the interface between Research and Technology Development in Industry.
Function Requirements

  • you have a strong background and solid hands-on experience in experimental physics, signal and data processing, statistical analysis, and a strong interest (or preferentially experience) in scanning probe microscopy and spectroscopy;
  • you must have a deep understanding of Physics and interest in behaviour of biological molecules in order to be able to study their structure-activities relationship;
  • you have a deep interest in applying physical methods to complex systems and enjoy working in a highly multidisciplinary, dynamic and collaborative environment and open to communicate to a language that is comprehensible to broad public and scientific audience;
  • you aim to excel, and your biggest talents are creativity, persistence and being inquisitive. Your affinity for the collaborative nature of the project, and good written and oral communication skills in English (minimally IELTS 6.5 or TOEFL 90) are crucial for the successful development of this study.

Organization
The laboratory of Nanoscale Microscopy and Spectroscopy (NMS) is a young and dynamic team embedded within the chair groups of Organic Chemistry and Physical Chemistry at Wageningen University. The Laboratory facilities are equipped with a unique and cutting edge set of several high resolution AFMS and customized Infrared Nanospectroscopy (AFM-IR) systems operating in air, liquid and vacuum environments.
The Organic Chemistry group (www.orc.wur.nl) constitutes a large, interdisciplinary research team involved in teaching and research on organic chemistry, with an emphasis on surface-based reactivity. Our group excels in the field, and aims to continue to do so. The team consists of around 25 PhD students and postdocs, a permanent staff of 7 technical employees, two part-time professors with external expertise, 7 assistant and associate professors and one full-time chair (many of whom have received highly competitive national and ERC personal grants). The laboratory is extremely well-equipped with high-end preparative laboratories and a unique set of analysis instruments for bio-organic materials and surfaces. In addition to this, the embedding within Wageningen University & Research adds ample biological input into our focus on modified surfaces and functional materials.
The Physical Chemistry and Soft Matter group (www.pcc.wur.nl) is a highly interdisciplinary chair group involved in teaching and research on a broad range of topics in soft matter science, with an emphasis on polymeric assemblies and materials. We operate at the forefront of the field and have many collaborations, both national and international. The team consists of around 25 PhD students and postdocs and a permanent staff of 2 technicians, 3 full-time professors, and 4 assistant and associate professors. Then we are looking for you! We have a PhD position available in which you can help to develop a portable device for on-site testing for contaminants in food and water.

What will you do:
In this challenging project, you as a PhD-student will work in a European consortium, consisting of research institutes as well as corporates, to develop smart, paper-based sample extraction and pre-treatment (so-called paper microfluidics) combined with novel photonic detection technology. To achieve this, you will study surface chemistry and immunochemistry to achieve chemical selectivity in paper-based devices. Relevant food safety applications will be developed in collaboration with Wageningen Food Safety Research. In order to bridge the gap between the paper-based chemistry and application in food safety, you will also be working with computer-aided design (CAD) software and 3D-printing to design, produce and optimize portable microdevices, for extraction from different food commodities, and integration with spectroscopic read-out. All together this is a multi-disciplinary project where you can learn and use new skills.

‘Education and Student Affairs’ (ESA) is – as central department in Wageningen University and Research – responsible for the strategy, the implementation as well as the support for and innovation of its education. The Education Support Centre
As part of ESA, the Education Support Centre (ESC), aims at optimising learning and teaching and at innovating education at our university. The position of instructional designer/educational advisor fits within in the team Online learning environment.
The rapid digitalisation in higher education has an enormous impact. Open and online education reaches out to new target groups of learners and the pedagogical focus shifts towards student centred education, especially due to the use of online and multimedia tools. Learner data analytics enable a further development of differentiation and flexibilization in education. The design and implementation of pedagogically high quality blended education requires increasingly expertise and creativity in relation to organising interaction, assignments and feedback, including the use of online tools. Lecturers need to be facilitated and supported in implementing these tools.
In 2019 and 2020 we implemented Brightspace as our learning management system. Rivers play a crucial role in the transport of land-based plastic waste towards the ocean, where the plastic has a detrimental impact on the marine ecosystem. However, a growing amount of observational evidence suggests that most plastics never make it into the ocean.
The Hydrology and Quantitative Water Management Group (HWM) works on developing innovative methods to quantify river plastic transport and accumulation. The “PLastic ACcumulation ZOne Identification in river systems” (PLACZOI) project aims to develop a tool to identify plastic accumulation zones in rivers around the world. PLACZOI will explore plastic accumulation across spatial scales, from single rivers to global assessments.
You will work on (1) collecting field data on river plastic transport and accumulation, (2) combining existing datasets to formulate new hypotheses, and (3) exploring the use of remote sensing and GIS to map plastic accumulation. You are expected to present the results in scientific articles and at conferences. The project is an active collaboration with partners inside and outside Europe. During the project you will be spending time with the project partners.

The transition to a more plant-based protein diet entails the exploitation of new protein sources for food and feed. One potentially large resource of proteins, which is currently poorly exploited, are agricultural waste streams.
Fractionation of proteins and other ingredients from plant biomass occurs via processes that often require harsh conditions. Nowadays also milder conditions are investigated (such as dry separation), but milder processes generally result less pure fractions, and consequently only part of the protein ends up in the fraction used for food applications; the rest is used for lower-value applications such as feed or even fuel. Novel protein sources, such as algae or leaves could be an important protein source but the efficiency with which protein can be extracted is lower than that of conventional protein crops. Only a fraction of around 10 to 20% of the proteins can be extracted at relatively high purity. The reason for this lower efficiency is partly because the extraction methods have not been optimized for these new plant resources, but also because these crops, or parts of the crop, have not been optimized for protein extraction. Our hypothesis is that the characteristics of the proteins and their location in the cell play an important role in extraction efficiency.
In this project we aim to develop genetic and processing tools that enable efficient extraction of high-quality proteins from agricultural side streams, namely from sugar beet leaves. For that we will investigate which factors are key in extraction of proteins from green tissues and we will further use these insights to better understand current fractionation processes and the potential of altering plants via dedicated plant breeding.
The PhD student will be investigating the process of storage of proteins in green leaves and will identify main bottlenecks for extraction of proteins from sugar beet leaves. The first step will be to understanding the mechanisms and factors affecting extractability of proteins from leaves. The genetic components of these factors/traits will be mapped, and lastly new breeding tools to improve protein extractability from these agriculture side streams will be developed.

Coordinating Data Stewardship (32-36 hours)
As Coordinating Data Steward you will implement and strengthen the network of Data Stewards within Wageningen University & Research (WUR). Ensuring that the Data Stewards have sufficient knowledge of FAIR Data Management, applicable within the scientific domain by formulating Data Steward Competency Profiles and organizing network meetings and training programs.
The support of FAIR data management at WUR is entrusted to the Wageningen Data Competence Center, and Data Management Support (DMS), (a collaboration of Library, IT and Legal. In addition, Data Stewards (0.1 FTE per 30 researchers) work within the research units, where they guide their fellow researchers the way to generic support and provide domain-specific help with the implementation of FAIR data management. It is the intention that the Data Stewards will eventually become the first helpline for researchers with all questions regarding data management, FAIR or Open Data, and data management infrastructure.
To achieve this, the coordinator will perform the following tasks:
  1. Supporting the chair groups of the university and the teams within Wageningen Research in the implementation of the Data Stewardship and the WUR data policy, and associated infrastructure;
  2. Making the existing services within the Data Management program of the WDCC and DMS more accessible for the Data Stewards and the researchers;
  3. Supporting the Data Stewards to draw up practical solutions for the groups on the basis of the existing or to be made Data Management Plans and services;
  4. Organizing Data Stewardship network meetings and training programs;
  5. In collaboration with the Data Stewards in the research programs, work on standardization of metadata and documentation for FAIR.

Are you looking for a meaningful job as a (junior) researcher and are you passionate about the research area of ecological genetics? Our team Animal Ecology (AE) at Wageningen Environmental Research (WENR) is hiring a hardworking and committed (junior) researcher molecular ecology.

Our Ecological Genetics Laboratory uses a wide range of DNA-based tools for answering applied ecological questions related to conservation and management of biodiversity. Besides studying the (genetic) viability of wild populations, we focus on methods to assess patterns in biodiversity across natural and agricultural ecosystems in present and past. We seek to maximize the use of non-invasive sample types (e.g. faeces, egg shells, buccal swabs, timber, biofilms), gaining valuable information from these challenging samples that typically contain low amounts of degraded DNA. We are increasingly specialized in and equipped for analyses based on environmental DNA (eDNA from soil, water or air samples) as well as ancient DNA (aDNA from archaeological contexts).

To fortify this line of research, we are hiring an academic researcher with a passion for molecular ecology. A candidate should be familiar with modern workflows for eDNA analysis based on high-throughput sequencing (HTS; metabarcoding, metagenomics), specializing in bioinformatic analysis of HTS datasets. Besides performing bioinformatic and statistical data analysis , you will use your knowledge of the opportunities and challenges of eDNA and aDNA to plan and coordinate genetic laboratory work within wider multidisciplinary projects, and to acquire and coordinate your own dedicated genetically oriented projects.
Function Requirements
  • An academic level of working and thinking. MSc or PhD in molecular ecology (preferred), biology, biotechnology or forensic science.
  • Acquaintance with the required conditions and protocols for sampling, storage and lab analysis of environmental DNA and/or ancient DNA
  • Demonstrated experience with eDNA metabarcoding and/or metagenomics workflows, including methods for DNA extraction, PCR amplification, NGS library preparation and high-throughput sequencing (Illumina, Nanopore)
  • Demonstrated expertise with standard bioinformatic pipelines for analysis of high-throughput sequencing data (e.g. DADA2, Qiime and/or OBItools), with sufficient flexibility to explore and implement future alternatives.
  • Programming experience in R and Python, and experience with running (parallel) jobs on computer clusters.

In addition to these first-rate employee benefits, you will of course receive a good salary. We offer, depending on your experience, a competitive gross salary of between €2.790,- and €5.183,- for a full-time working week of 36 hours, in accordance with the CLA Wageningen Research (scale 10 or 11). Additionally, a contract for 32 hours can be discussed. The contract will initially be for one year, but a permanent position can be offered subject to a successful evaluation during the first year.

The team Animal Ecology consists of around twenty researchers and laboratory- and field employees in the area of zoology of mammals, ornithology, entomology, soil ecology and ecological genetics. We carry out high-quality, independent ecological research, directed towards the protection and the management of wild fauna.
